The problem that you are facing is likely that the controller sends HS SOF before the device has returned to HS mode after a resume. This will lead to a disconnect detection in the PHY. Please try setting bit 18 in dissertation the USBPHYx_IPn register. This will add delay so the SOF will not be sent before the device has HS termination enabled. This will be in paper the next revision of the RM. Also set bit 17.
